> Comparative analysis of the benchmark panel datasets. The benchmark panel datasets (Supplementary Table 3) were processed uniformly as follows. For each dataset, a knee plot32 was constructed for both Cell Ranger and kallisto bustools by plotting, for each cell, the number of distinct UMIs in the cell versus the number of barcodes with at least that number of UMIs. Then, the numbers of distinct UMIs for kallisto bustools and Cell Ranger were plotted against each other. Subsequently, for each cell, the number of distinct UMIs was plotted against the number of genes detected. Finally, the Pearson correlation was computed between the gene counts of kallisto bustools and Cell Ranger for each cell.
